Strange Stepmania behavior in dual-screen

So I'm pretty new to DDR, I decided to download Stepmania and buy two pads off Amazon to get myself started. Anyhow, my computer is a dual-screen setup, with an LCD that is set at 1280x1024 and a CRT at 1024x768. Whenever I open Stepmania with both monitors on I can see all the windows fly over to the 2nd monitor. This happens in other full-screen games like Starcraft too, but when I close Stepmania, all the windows that flew over, are now other-monitor sized (smaller resolution), and annoyingly, still on that monitor. Then when I maximize something that was minimized, it goes into that monitor too.

This can be annoying somtimes because I frequently turn that monitor off when I'm simply using only one monitor, and every time I open a taskbar task it now goes into nowhere. Is there a way I can get rid of this behavior?

So the resolution changes to 600x600? On which screen, the LCD, or the CRT?

The resolution of Stepmania appears to change to 800x600 when it appears on my LCD monitor (the main one).
